Describe the problem

Read the title. It erases, but doesn't get further. It's still visible as programming port. The uploading thing doesn't have the light green moving bar.

SAM-BA operation failed
Atmel SMART device 0x285#### found
Failed uploading: uploading error: exit status 1

To reproduce

Plug in with programming port.
Upload a sketch. It succeeds.
Re-plug using standard port.
Try to upload a sketch. Reseat may be needed. It fails.
Try to reset. It won't work. The bootloader has been erased. However, the board still works, because the firmware is in the ROM. If the board was AVR, it would be rendered useless. I bricked my clone UNO. Now I have a DUE and a Pi Pico W.
I have the discontinued Wireless SD Shield plugged in, but I'm sure it doesn't cause any issues.

I tested on various USB ports.

N/A, since the distro (Chimera Linux) is rolling-release.

Additional context

I can't use the nightly build, 'cause technical reasons. It isn't the IDE, it's the flashing tool. It only has some GUI fixes, from what I know.
