In "Alpha: Omega," Smokescreen went with Arcee to Egypt to find the first of the Omega Keys. When they do find the first Omega Keys, Megatron attacks with his Dark Star Saber (which he forged from a shard of Dark Energon using the arm of a Prime and the Forge of Solus Prime). The power of Megatron's Dark Star Saber sends Smokescreen into one of the Pyramids where he was thought to have perished. It soon turned out that he had the Phase Shifter with him which activated at the last minute. Upon regaining conscious, Smokescreen headed out to where Optimus Prime was fighting Megatron. Smokescreen manages to claim the first Omega Key as he and Optimus Prime escape through the Ground Bridge.
In "Hard Knocks", Smokescreen and Bulkhead go to find another Omega Key. They are caught in a trap set by Dreadwing, and Smokescreen heads for the relic while Bulkhead fights with Dreadwing. He unearths the key, but is attacked from behind by Starscream, who takes the key. He is angered by the fact of losing the key and leaves to go drive. It is later revealed to the Autobots and the Decepticons in the Iacon Database that Smokescreen is the final Omega Key (or at least a clue to finding the last one). Laserbeak and Soundwave ambush Smokescreen as he is out driving, and take him back to the Nemesis before the Autobots can save him.
In "Inside Job," Smokescreen awakens on Knock Out's table as Knock Out and Megatron try to get Smokescreen to give up the final Omega Keys even after they confiscated Smokescreen's Phase Shifter while Smokescreen was still unconscious. When Smokescreen states that only Optimus Prime can decode the datas of Project Iacon, Megatron states that the Decepticons have also been decoding the Iacon Records as he has Soundwave show Smokescreen the picture of Smokescreen. Knock Out uses an X-Ray device where he finds the Omega Key within Smokescreen's body. Ratchet states to Optimus Prime that Smokescreen was the container of the Omega Key and that Alpha Trion had knocked Smokescreen out so that he can place the final Omega Key in it before the Decepticons could get to it. Meanwhile, Knock Out begins to operate on Smokescreen using the Phase Shifter and successfully removes it. Megatron demands from Smokescreen on how the Omega Keys works. When Knock Out states that he can remove Smokescreen's memories with the Phase Shifter, Megatron states to Knock Out that they have a device that can get the info on him. Knock Out manages to use his technology to transfer the knowledge of the Omega Keys' functions to Smokescreen. After Megatron leaves, Smokescreen breaks free and fights Knock Out while confiscating the Phase Shifter trapping Knock Out in a wall. Smokescreen then runs off to find the Omega Key that the Decepticons have and manages to make off with the two Omega Keys right under Megatron's nose. Smokescreen is cornered by the Vehicons as he uses the Phase Shifter to trick the Vehicons into shooting themselves. Smokescreen makes it to the roof of the Nemesis as Megatron and the Vehicons arrive. Smokescreen then jumps off the Nemesis as Megatron sends the flying Vehicons after him. Smokescreen then contacts the Autobots asking for a Ground Bridge. While in free-fall, Smokescreen is attacked by Megatron and the flying Vehicons as Megatron phases underground as Megatron and the Vehicons search for Smokescreen's body. Smokescreen then contacts Ratchet to set up the Ground Bridge and gives the two Omega Keys to the Autobots. Smokescreen joins Arcee and Bumblebee into taking precautions at the Autobot Base when Optimus Prime, Ratchet, and Bulkhead go to where Starscream is going to meet with them.
