I kind of associate the Secret Summer of Sex with that scene in 4x01 when Mossad has photos of Tony visiting Ziva's apartment at least once a week for three months. In my head, they were fwb after Under Covers and until Tony met/was assigned to Jeanne/beginning of Season 4. That's my guess as to what they meant by the Secret Summer of Sex.
