You control two heroes: Estelle Bright, a daughter of the famous adventurer Cassius, and her adopted brother Joshua, who was brought to live in their house under mysterious circumstances. The family belongs to an adventurer guild called "bracers", who protect town people and do various dangerous tasks for money. When Cassius leaves to another town, Estelle and Joshua have to perform various missions as the bracers, and soon find themselves in a middle of a sinister conspiracy.

The coup d'état that threatened to shake the foundation of the Liberl Kingdom has now come to a close and Her Majesty the Queen's birthday celebrations are in full swing throughout the streets of Grancel. During that same night, a boy who vowed to make amends for his past disappeared before the girl he loved. Clutched in the girl's hand was the one thing he left for her to remember him by: a harmonica. Now her journey to find him begins.

Half a year after the events of Trails in the Sky Second Chapter, Liberl has settled into peace once again - but even during peaceful times, there are many among the distinguished and fortunate burning with greed thanks to the influence of ancient artifacts. Most of the population remains unaware of their abuses of power, but to the most enigmatic order of the beloved Septian Church, the Gralsritter, snuffing out these would-be villains and claiming artifacts in their name is as everyday as professing one's faith in the Goddess.

Trails of Zero is set three months after the end of The Legend of Heroes: Trails in the Sky the 3rd, in the city-state of Crossbell. Uneasily situated between two great powers - the Erebonian Empire and the Calvard Republic, both of which claim sovereignty over Crossbell - the city is riven by political tensions, corruption and organized crime.

Trails of Blue is set some months after the ending of Trails of Zero, as the Special Support Section (SSS) are joined by new recruits - the Army sergeant major Noel Seeker and the former gang leader Wazy Hemisphere, and follows them as they deal with trouble as the country hosts an inter-governmental forum, is attacked by terrorists, is used for another Ouroboros plot, and is engulfed in a nationalist fervor that leads to it declaring independence and the Erebonian empire and Calvard republic both opposing it.

The game takes place at the same time frame as Zero and Ao no Kiseki games, but in the Erebonian Empire. The game's plot is centered around the newly formed special class "Class VII" in Thors Military Academy, composed of both aristocrats and normal Erebonian citizens. Class VII is the only class in the entire academy that does not segregate the two different social classes. The game follows Class VII throughout their school year, mainly around the times when Class VII receive special field training that takes them all over Erebonia. Throughout their training across Erebonia, Class VII matures and casts aside their preconceptions of the two social classes and witness first hand the reality of the empire; The power struggle between the aristocracy led by the four noble houses, and the working class reformists led by Iron Blood Chancellor Osborne which threatens to lead to a civil war.

In a time of uprising, peace is but a memory in Erebonia. Rean Schwarzer, the awakener of Valimar the Ashen Knight, vows to find his lost friends from Class VII. They can change the course of an Empire, but foes old and new await.

The story is centered around main character Rean Schwarzer, now a military professor and the rest of his military school friends from the prior two entries, notably exploring subjects such as the mysterious origins of Rean's birth

The Great Twilight has begun, the awful curse spreads throughout the Erebonian Empire. As the power of the Ashen Chevalier, Rean Schwarzer, becomes uncontrollable, his real self-starts to fade.

The whole of the Empire was weakened in the disaster known as the "Great Twilight." Thanks to the efforts of the heroes, the land of Zemuria pulled through the crisis, and a new fate has been spun, moving the story towards its "end point."

In a corner of Edith, a young man working as a Spriggan receives a peculiar job that will result into something larger, affecting the entirety of the Republic.

Estelle and her brother are in the wrong place when chaos breaks, and they embark on a rescue mission to find their father.

For many years following the North Ambrian Disaster, North Ambria has been known as the poorest region in Zemuria. After the state suffered a major loss due to the mysterious Salt Pale turning citizens and buildings into salt, the economy has never truly recovered. Out of necessity to secure foreign investment for the state, the former state military has turned into a group of mercenaries known as the Northern Jaegers. Wishing to join the largest group of mercenaries on the continent, Lavian "Lavi" Winslet, a promising rookie, enlists with the Northern Jaegers. Although she has only been with them for half a year, the reserved but capable Lavi Winslet is well respected by her peers. When Lavi and her team are tasked with gathering information regarding the Imperial Hero of Erebonia-a new threat to the state-she discovers that there may be more to the continent's intricate politics than meets the eye.
