Okay, so a fun thing to do with English sentences is to start deleting stuff or to simplify things (especially long clauses) so that you can sort of see the underlying structure.

She took care to (do something), was mindful to (do something else) so that if he didn't want to (do this thing) that she would be unable to (do this other thing)

pares down to:

She (did stuff), so that (first effect) that (second effect)

okay, so "so that" is the start of the "effect" portion of a "cause-effect" relationship, this structure is often seen like this

①[He works] so that ②[he can make money.]
①[cause] so that ②[effect]

(and if you chain it)
①[He works] so that ②[he can make money] that ③[he can buy stuff with.]
①[cause] so that ②[effect] that ③[effect of ②]

I say all that to say this, the "that" you're talking about is the start of the second effect,

①[She took care to keep the confident tone in her voice, was mindful to keep her voice down] so that ②[if he didn't want to drag them back to something with the potential to hurt them both] that ③[she would be unable to pursue the conversation further.]

****so, if the guy didn't want to do ②, she would not be able to continue the conversation. ****

I will say though, the way this is written is a little bit...unnecessarily complex...I totally understand why you didn't get it, I had to read this so many times as well.

A: Writing with active sentences is usually best. Of course, there are times when you want to write with a passive sentence, but that's more advanced English. Even most native English speakers sound wrong when they write with passive sentences. Almost always, it's better to write with active sentences.

Active: He read the book.
Passive: The book was read by him.

Active: His little brother stole his dessert.
Passive: His dessert was stolen by his little brother.

A: Active voice: The cat ate a mouse. O gato comeu o rato.
Passive voice: The mouse was eaten by the cat. O rato foi comido pelo gato.

I would not use "with" twice in a sentence without a change in the direction.
Ie. "With her, I can be myself, but with him, I have to pretend." "With" usually carries through the sentence, like "Can I have a burger with cheese, tomatoes and onions please?"
