Adding onto what August said, in AWTWB, Baz said he mostly knew (Rowell 131). If we take that into account and assume they'd done it during break, Baz wouldn't be able to smell anything.

I'd think that Baz would just KNOW by observations alone. The sudden change in Simon's mannerisms would eventually give it away.

Maybe Simon acted differently after coming back from break.

Maybe Simon treated Agatha differently during the next class.

Maybe Simon blushed differently when talking about Agatha.

Maybe Simon smiled differently while being together.

Maybe Baz knew because the slight changes in Simon's behavior were noticeable enough.

Maybe Baz knew because after spending his whole life watching Simon, he'd instantly recognize the sudden change of air that surrounded Simon.

Maybe Baz knew, but had no way to confirm his suspicions.

Maybe Baz knew, but wished he didn't.

Maybe Baz just knew.
