  I remember reading somewhere that Anno had wanted Shinji's character arc to be more positive in the original series. He would overcome his abandonment issues and come out of his shell a little bit. But as the show went on Anno came to realize that wouldn't make any sense for the character given all the traumatic events he kept witnessing.
