I'm not sure what "getting a first in your degree" means, though, as degrees aren't ranked as far as I know. Could it have been this instead? "Congratulations on getting your first degree."

"why do you" doesn't have this feeling to it and is taken in a more literal sense.

"At" implies that you're talking about the university as a place where there are two English degree programs, while "in" implies that you're talking about the university as an organization and not a physical place, since it places a concept (the program) within "university."

This is a pretty nuanced and subtle difference, so just keep in mind that if you use "in" to refer to something, whatever is "in" the thing you are talking about needs to match the "reality" of the first thing. An apple can be in a box, but an word can't - one is a physical object, which matches a box (also a physical object), while the other isn't, so it doesn't make grammatical sense. Likewise, a word can be in English, because both are concepts, but an apple couldn't be in English - a physical object couldn't be "in" a conceptual one.
