Well, I don't know about you, but here at home people only show up out of the blue if they're very close to me. The fact that Chakotay showed up simply proves that they were both okay with the situation. Of course he could have called, I doubt she was unreachable, even someone from Starfleet could have called. But they asked Chakotay to go precisely because they knew she wouldn't deny it. And the fact that she said she wasn't expecting him there may have raised some hypotheses like "ok, they're not together", but maybe Chakotay had other things to do at Starfleet and she probably knew, after all, no one expected the attack on Mars and she had arrived at the farm, I think, not long ago.
To be honest, I didn't really like this ending, because it doesn't make much sense for JC, after everything we saw there was no plausible conclusion, even if they were just friends, which is also hard to swallow after everything we saw. I hope we get a third season to clear up these loose ends. And I hope that even if there is the option of not treating JC openly as a couple, it doesn't create inconsistencies in their relationship.
Good News! We are finally getting a true ending to Voyager. They are making comics books that tell the story from when Voyager get back to earth.
